I advise against replacing the factory harness with a homemade wire harness. I think you'll regret it.
With that said;
You can probably buy the firewall connectors as a "repair item" from the same companies that sell the whole wire harness.
Examples: Lectric Limited, M&H (wiringharness.com), TopFlightAutomotive, Zip, etc.
